bandgap config bits messed up?

Hi
After installing the latest PICkit 2 programmer v2.61 and flashing a 12F629 device, I noticed that the bandgap config bits are always set to 00 irrespective of their original value. If i use PiCkit as a stand-alone programmer, it preserves the original bandgap bits upon flashing. It appears to work fine in MPLAB as well.
Now I downgraded to v2.50 which remedied the situation.
Is this a known issue or I am doing something wrong?
