PICkit 2 blinking red LED

Most of the times when I startup my system with a connected PICkit2 of when I insert it in a USB cable not only the green LED lights up, but the red LED starts blinking. I could not find the meaning of this blinking in the manual, but I heard that it means the PICkit 2 is in bootloader mode and expects new firmware to be loaded. Anyway it does not want to program a target PIC in this situation. After I re-load the firmware the red LED goes of and programming a PIC is possible again.
Anyone noticed similar behaviour? Or better: a suggestion how to prevent this way of start up?

    My PICkit2 was considered to be defective and has been replaced my MicroChip.
