Hey Rainad,
Changed to following,
.configFlags = TCPIP_DHCPV6_FLAG_START_ENABLE | TCPIP_DHCPV6_FLAG_DAD_DISABLE,

I didn't observe any difference in the console messages, its all a bunch of "transmit passed" and nothing else.
I tried debugging TCPIP_IPV6_Process() and case IPV6_PROT_ICMPV6 was executed once, that was when I tried to access the link-local ipv6 address. 
Earlier I was debugging just by connecting PIC32 to router and doing nothing else as the transmit message was being transmitted every one or two minutes, hope I was doing it right.

The address to which the server replies seems to be the one that the board used, as it's seen from the log, so you'd expect that this address is valid.
Please add some debugging code to the IPv6.c, the section of the TCPIP_IPV6_Process() where the code fails with TCPIP_MAC_PKT_ACK_PROTO_DEST_ERR:
using the TCPIP_Helper_IPv6AddressToString() print the destination local address(constLocalIPv6Addr) and the originating address (constRemoteIPv6Addr) and then the result of the call to TCPIP_IPV6_AddressFind with UNICAST or tentative (so that we can see which find was tried and failed).
Then using the "macinfo" command from the console, let's see what IPv6 addresses the board has.
That should give us some more info.

The wireshark logs shows that the board sends out the packets using the address: fe80::da80:39ff:fe75:a9f3.
And the router replies using the address: fe80::21e:a6ff:fed8:2a03.
The DHCP packets from the router go to the board correct address (fe80::da80:39ff:fe75:a9f3).
But your debug shows no such packet received.
All the packets that you show in your print are IPV6_ADDR_TYPE_MULTICAST type. And the DHCP reply packet is unicast, not multicast.
Either you haven't captured all the received packets in your debug print, or those packets simply do not make it to the IPv6 module (which is really strange).
Please make sure that you print all the received packets.
 
Plus the command we need is the "netinfo", to see the board addresses (should be fe80::da80:39ff:fe75:a9f3).

I took the console data for an hour, but I'm not getting any unicast address.

The "netinfo" confirms that the board address is fe80::da80:39ff:fe75:a9f3, which we expected.
If you don't get any unicast address, try to move your debug code towards the beginning of that function, TCPIP_IPV6_Process. Maybe the packets are discarded earlier.
Otherwise I have no clue why the IPv6 doesn't see all the packets.
Is the wireshark log taken on the wire between the router and the board, or is there a PC involved somehow in the middle?

Yes, I've connected both the router and PIC32 board to my PC via ethernet and bridged both the local area connections together.

Hey Rainad,
I appreciate your technical support on this issue.
I've already done 90% of the work I committed to my client, and they have manufactured 100 units of hardware as the pilot production and is ready to go in the market.
DHCPv6 is the only part I'm stuck on, I have few questions before I schedule the next client meeting.
 
Is the manual method for configuring DHCPv6 tested or is it better to wait till the official Harmony implementation ?
If its better to wait, in which version will the implementation be available and when should I expect the release ?
How can I reach official Microchip technical support/get an authorised reply indicating that DHCPv6 is not yet supported by MHC ?

The DHCPv6 module has been tested and it's working. The part that's missing is the configuration and adding it to the project through MHC. This is pending and it will be part of a future release. I cannot offer a deadline for now.
 
Please note that in your case it is not a problem of the DHCPv6 module itself: the packets sent by the server do not reach the IPv6 module. Without receiving and processing the packets, the DHCPv6 cannot get an address. Why exactly the unicast packets do not make it to the IPv6 module when the same unicast seems to work fine when you ping the board it's not very clear. But probably something is filtering them out.
You can test your debug code by pinging the board using the link local address, to which the board replies. You should see then the unicast addresses displayed.

In that case can you provide your test environment. ie, type of router used, its configuration and the network connections diagram.

I'm very sorry but I think I've put the debug print in the wrong place, I'm getting IPV6_ADDR_TYPE_UNICAST when I wrote the debug switch case outside if(localAddressPointer == NULL)

OK, that at least starts to make some sense.
I assume all these UNICAST packets are discarded with TCPIP_MAC_PKT_ACK_PROTO_DEST_ERR (it does not say in your debug print).
The output of "netinfo" shows  fe80:0:0:0:da80:39ff:fe75:a9f3 so the call to TCPIP_IPV6_AddressFind should succeed, since it's the right address.
Put a break point on the line with TCPIP_MAC_PKT_ACK_PROTO_DEST_ERR when you have one of these UNICAST packets discarded and then set the cursor to the TCPIP_IPV6_AddressFind() above and try to see how it's possible that the address is not found. Hopefully we manage to find out something.
 
For testing we use mostly the DHCP Linux server. But we used some routers as well, like Asus, TP LINK, etc.

I did some console debugging and found that TCPIP_MAC_PKT_ACK_PROTO_DEST_ERR occurs whenever the address type is IPV6_ADDR_TYPE_MULTICAST.
In other cases when address type is IPV6_ADDR_TYPE_UNICAST the constLocalIPv6Addr is always found to be the link-local address itself.
Also I printed values in function TCPIP_IPV6_AddressFind(). while TCPIP_MAC_PKT_ACK_PROTO_DEST_ERR is occuring if(!memcmp (addr, &(nextEntryPointer->address), sizeof (IPV6_ADDR))) is comparing two ipv6 addresses. addr is constLocalIPv6Addr itself (value ff02:0:0:0:0:0:0:xx) and nextEntryPointer->address is always ff02:0:0:0:0:0:0:1 . when TCPIP_MAC_PKT_ACK_PROTO_DEST_ERR is not occurring value of addr and nextEntryPointer->address is found to be same as link-local address (fe80:0:0:0:da80:39ff:fe75:a9f3).

OK, so then the processing should reach TCPIP_IPV6_Process(), the case IPV6_PROT_UDP: in that big switch.
Is the  _TCPIPStackModuleRxInsert(TCPIP_MODULE_UDP, pRxPkt, true); called or  the packet is discarded?

While I did breakpoint debugging earlier the execution never reached TCPIP_UDP_Process(), now its different.
Execution is reaching TCPIP_UDP_Process() and further to TCPIP_UDP_ProcessIPv6() which is returning TCPIP_MAC_PKT_ACK_PROTO_DEST_ERR.

I found SYS_CONSOLE_PRINT() debugging to be much more convenient in current situation, is it in any ways a bad practice ?

It would be great if you share the model details of the router you guys used for testing.

I'm not 100% sure, but it might have been an Asus RT-N12 that I used some time ago. But you should try a newer model, that'd be better. Or a Linux box, to use a reference implementation.
Anyway, that does not seem to be your problem, since the DHCP module does not receive any traffic.
Probably the _UDPFindMatchingSocket() in TCPIP_UDP_ProcessIPv6() fails. 
Enable the TCPIP_UDP_COMMANDS and from the console use "udpinfo" to show you what sockets are opened.
Also, just before the call to the _UDPFindMatchingSocket() you have the packets source and destination  ports. Add a SYS_CONSOLE_PRINT when you see that the DHCP server port (547) is a source and the client port (546) is the destination.
 
Yes, it's absolutely fine to use SYS_CONSOLE_PRINT, is a good method for debugging.

The socket we're after is the first one, localPort == 546 and the remotePort == 547, which seems to be open, as "udpinfo" shows. These are the standard DHCP ports.
Please instrument the code now so that you can set a break point just before calling the _UDPFindMatchingSocket().
Something simple like: if (localPort == 546) { breakVariable++;}
so that you can set a breakpoint on that instruction. Then let's go into the _UDPFindMatchingSocket and see why it doesn't return/find this DHCP socket.

at first (looseMatch | exactMatch) == TCPIP_UDP_PKT_MACTH_MASK is satisfied but addressType is IP_ADDRESS_TYPE_IPV4,
but after some time addressType becomes equal to IP_ADDRESS_TYPE_IPV6 but then (looseMatch | exactMatch) == TCPIP_UDP_PKT_MACTH_MASK is not satisfied.
At that time both looseMatch and exactMatch is 0x0D, that is source port (TCPIP_UDP_PKT_MATCH_SRC_PORT) doesn't match.

Thus finally return(0) at end of function is executed.

The TCPIP_UDP_PKT_MATCH_SRC_PORT flag missing shows that the socket waits for the packet from a different source port. Indeed, the socket was created using ports 546 and 547. But for some reason this router sends its reply using a source port == 20978. So the behavior is slightly different than the servers we've used.
To fix this in your case (unless you change your router) is to add this instruction in the dhcpv6.c::_DHCPV6OpenSocket() function, after the call to TCPIP_UDP_SocketNetSet():
TCPIP_UDP_OptionsSet(dhcpSkt, UDP_OPTION_STRICT_PORT, 0);
This will allow the socket to receive data from whatever port.
I'll have to look if this is something that needs to be added by default or at least as an option.
Please give it a try and let me know if it works for you.

I did as you told, but that didn't do much. One difference I noticed is in "udpinfo" now it shows the following

sktIx: 4, addType: 1, remotePort: 53, localPort: 52431, rxQueueSize: 0, txSize: 512
sktIx: 5, addType: 2, remotePort: 20978, localPort: 546, rxQueueSize: 0, txSize: 512

I checked TCPIP discoverrer utility and it showed only ipv4 and ipv6 link-local addresses as earlier. The DHCPv6 console debug shows only transmit as earlier.
