Dang, the propsed workaround (downgrading to harmony v2.04) worked for me as well.
I was using harmony framework v2.06. Needed to add bootloader to existing application for PIC32MZ so I enabled the bootloader library in the harmony configuration and enabled generating the linker script. I created a separate bootloader project, enabled harmony config settings, set it's DEVCFGx registers, clock settings & pin settings to be identical to the existing application. I then added the bootloader project as a loadable project within the existing application project. Bootloader showed up fine as HID device in the windows device manager but was unable to connect to the bootloader firmware with the PC application supplied with the source for AN1338. I would hit the connect button and the PC application would pretty much just freeze. After downgrading from harmony v2.06 to v2.04 all is well.
